If planet of highest degree is Atmakaraka then why is Rahu being shown as Atmakaraka and Jupiter with highest degree as Amatyakaraka in JHora Software.

For Rahu and Ketu (and not for any other planet, whether it is retrograde or direct) – you calculate by subtracting their actual degrees from 30 degrees. So in your example the degrees to be considered for Rahu will be 26° 25’, hence it becomes AK.
